At first my fiance and I were hesitant to use a smaller travel agency, but this company's expertise in Greece and my first conversation with one of their employees won us over. They listen to your needs and send a proposal based on your desired locations, budget and activities. In addition, our agent spends half his year in Greece so he knows every aspect of the country very well.
My biggest advice would be to do research on your location first so you kind of know what type of trip you want before discussing, and then ask for advice from the travel agency. We changed our itinerary twice before finalizing based on our own research, despite some of the suggestions from the agency. For instance, you may want to do more historical tours vs. water activities, but they will tailor the trip to your needs. We also asked them to handle private car transfers from the airport to hotels which was very helpful. We had our agency book our domestic flights/boat travel within Greece but we booked our own flights internationally which we would recommend doing. Overall, we found this travel agency's cost for the trip to be very well priced. We actually took their itinerary and priced it out ourselves and found it to be just about on par with the trip they had outlined for us. In addition, their agency fee was only $150 which we found very reasonable for the convenience of having them book everything for us. The one downside was that we were Starwood Preferred Members but when a travel agency books any hotels under that ownership we did not get the points for the nights stay...it is something SPG put in to place a little while ago. This only happened for our hotel in Athens (which was only 1 night stay) but it is something we would have booked on our own if we knew that in advance.
Our favorite island in Greece was Santorini, specifically the town of Oia. For honeymooners, I would recommend staying at the Canavas Oia. This was the last hotel we stayed at and it was by far our favorite. The town of Oia itself has great shopping and they best view of the sunset. In addition, we did a semi-private sailing trip around the island which we highly recommend. It is an approx 4.5hr trip which makes multiple stops at the hot springs, amoudi bay and you get to see the most spectacular views of the sunset from the water. In addition, a full Greek meal is served on the boat, which was by far our favorite food on the trip!
The one thing we would have done differently was perhaps shorten our time in Mykonos and visit a third island. I would have also booked a car in advance or had the travel agency set that up. You need a car to get around most islands as the cabs are extremely minimal and charge approx 40 Euro one way, which is the cost for a rental car for an entire day. The best advice I can give is that you have to be a little adventurous and self sufficient to see all of Greece. The Greek's are helpful but their roads are not labeled and it is an "everybody fend for themselves" mentality. Coming from NYC that was no problem for us but some people may not like that type of environment. In addition, most cars are manual, so if you cannot drive that be prepared to rent a moped or four wheeler.
